You can combine key-framed filters, effects, and motion
on the clip ends near the transition, and/or render the
transitions and export/import a short clip including the
transition to be used for further processing, and/or place
things (with effects, filters, and motion) on V2 and above
for complex transition effects... It is not clear what you
want to do, but it is probably do-able in Premiere...;-)
